The most recent version of the method is decribed in "PDBselect 1992-2009 and PDBfilter-select" in

Note April 2012: We are in the process to re-write PDBfilter-select using a faster MySQL-implementation. Briefly, PDB-entries can be pre-filtered on criteria like resolution, R-factor, chain length, helix-content a.s.o., and the PDBselect filtering will be applied on that subset.
